This technical note presents a detailed examination of the Zeno SWATH data-independent acquisition (DIA) technique in conjunction with nanoflow liquid chromatography (LC) using IonOpticks Aurora SX columns. It outlines the advancements in mass spectrometry (MS) for protein characterization, emphasizing the ability to detect and quantify proteins across a wide dynamic range. The study demonstrates that Zeno SWATH DIA can achieve high sensitivity and depth of proteome coverage, with over 19,000 protein groups identified from complex mixtures of human, yeast, and E. coli digests. The results indicate that more than 94% of these protein groups exhibit quantitative reproducibility of less than 20% coefficient of variation (CV).
